Comparisons Among Genes Requiring TFIID and SAGA
In this paper, we present several figures that show the overlap between sets of genes that require individual subunits of TFIID or SAGA for expression. As a wide variety of simple comparisons are possible, we have provided this program to quickly generate additional overlaps among genes requiring subunits of TFIID and SAGA for expression.
First, describe the datasets you wish to examine. For example, if you wanted to consider the results of the GCN5 deletion experiment, click the button next to GCN5 under the Data to Consider column. If the Data to Consider button is left blank, that dataset will not be included.
Two basic filters, one for data quality and one for expression level, are available to increase the stringency of search criteria. Filters will be applied separately to each individual dataset, so if you wish to apply the same criteria to multiple datasets, be sure to change the settings for each dataset.
If you want only the genes which fit all of the criteria you have listed, click the appropriate button.

Next, select the genes you want displayed. Select "Include" if you want to see genes whose expression decreases 2-fold or more upon loss of that subunit. Select "Exclude" if you want genes whose expression does not decrease 2-fold or more. Select "Ignore" if you do not want to consider the dataset.
If you select multiple datasets, the program will automatically look for the overlap of all of the display criteria you select. For example, if you include GCN5 and SPT3 and exclude SPT20, the computer will look for all genes that are down 2-fold or more in GCN5, down 2-fold or more in SPT3 and NOT down 2-fold or more in SPT20.
